Doubt the garage that rebuilt the engine reset the service counter.

I have the option to reset the service reminder in my MFD.

Depends on the year of the car and if you have Highline MFD or not on how it's reset. It tells you in the Handbook how to reset.
Be aware though if you reset manually it reverts to Time & Distance regime. If you want to reset and keep Longlife Regime, you need to reset with VCDS.
