2.0 tsi mis-fires

Hi, I hope someone can give me a little guidance..

I bought a scirocco 2.0 tsi 2009, then the chain jumped and pistons hit valves.
I removed the head, new valves, gaskets and chain kit with new tensioner, plugs, filters. I read that the PCV valve is a known problem so replaced this at this time.
Put it all back together, starts, idles, then misfires, code P2004 Intake control bank stuck open, followed by cylinder 4 and 3 misfiring.
Found the actuating arm falling out of the inlet manifold.
Replaced the inlet manifold. Started and runs fine for 30 seconds on idle then begins to get lumpy (when rpm is increased above idle no issues) P0300, P0303 and P0304.
Moved coil packs and spark plugs around but no help. checked compression, all cylinders good. Removed inlet manifold and moved injectors 3 & 4 to 1 & 2 position.
Misfire is now At cylinder 1 & 3 - I could put the cylinder 1 misfire now down to an injector as this injector was from cylinder 3. But the misfire at cylinder 3 remains regardless of the injector swap.
Replaced injectors 1 &3, idles fine for 30 seconds then mis fires begin on cylinder 1&3.

At this point I’m out of ideas, does anyone have any ideas before I put this into a specialist.

Did you buy the car like this (timing out) or did this happen to you? (Basically trying to establish if you have had the car running as it should)
Could there be a possibility that the engine is not timed correctly? If it was 1 - 2 teeth out it could potentially still start and run but run / idle roughly.
Another suggestion could be the injector loom wiring, check for breaks / shorts or any damage to the wiring at all.
The only other thing I could possibly think of is a friend of mine had a Cupra which had a map put on by a cowboy with a laptop and a lead and it caused all kinds of misfiring issues so that may be somewhere else to look.
Obviously if you have had the car running perfectly to this prior to the chain slip that can be ruled out.
